Functional Genomic Analysis of Bacillus thuringiensisC25 Reveals the Potential Genes Regulating Antifungal Activity against Rosellinia necatrix

Abstract

biocontrol agents (BCAs) are widely used to protect plants from diverse biotic and abiotic stresses in agricultural and ecological fields. Among the various microbes, many subspecies of the gram-positive genus, Bacillus, have been successfully industrialized as eco-friendly biological pesticides and fertilizers. In the current study, we demonstrated that Bacillus thuringiensis C25 exhibited antagonistic effects on the mycelial growth of Rosellinia necatrix, a fungal phytopathogen. Scanning electron microscopy analysis revealed that B. thuringiensis C25 degraded the cell wall structures of R. necatrix mycelia. In the functional genomic analysis of B. thuringiensis C25, we annotated 5,683 genes and selected the gene sets that potentially encoded fungal cell wall degrading enzymes (CWDEs). The growth inhibition effects on R. necatrix were highly correlated with the transcriptional activity of the mycelial cell wall degrading genes of B. thuringiensis C25. The transcript levels of CWDEs, including CshiA, B, and Glycos_transf_2 genes in B. thuringiensis C25, were enhanced following co-cultivation with R. necatrix. In conclusion, our study suggested that B. thuringiensis C25 could serve as a suitable candidate for controlling R. necatrix and could facilitate elucidating the mechanisms underlying the antifungal activities of BCAs against phytopathogens.

서론

재료 및 방법

고착성 생활사를 지니는 육상식물들은 예측 불가능한 환경변화와 다양한 생물들과의 상호작용을 유지하기 위한 다양한 전략을 통해 진화해왔다. 식물은 뿌리를 발달시킴으로 광합성 및 생장에 필수적인 물과 무기양분을 안정적으로 확보할 수 있었다. 최근 식물의 근권과 식물이 생장하는데 중요한 토양의 다양한 생태적인 요인은 밀접한 상호작용을 한다고 보고되어졌다 [1].

Plant growth-promoting rhizobacteria (PGPR)는 기주식물과 함께 생장하면서, 기주식물의 생장을 자극하는 다양한 식물근권의 세균을 의미한다 [2]. 다양한 직간접적 메커니즘을 통하여 식물 생장에 영향을 미치는 것으로 알려져 있는 PGPR은 화학 비료나 살충제 등을 대체할 수 있는 방법으로, 식물의 줄기 및 뿌리의 생장 그리고 건중량도 크게 증가시킨다 [3]. PGPR은 지속 가능한 식물병 관리를 위해 식물병원체에 대한 중요한 기능을 한다. PGPR이 생산하는 효소는 식물병원성 균류의 세포벽을 분해하여 세포의 사멸을 일으킨다 [4]. 따라서 PGPR은 식물병원성 균류의 방제에 중요한 역할을 할 수 있다. 식물병원성 균류의 생물학적 방제는 환경 오염을 유발하고 병원균 저항성을 유발할 수 있는 화학농약의 부정적인 영향 없이 균류에 의한 식물병에 대한 대안을 제공 할 수 있다 [5].

Rosellinia necatrix에 의하여 발생하는 흰날개무늬병은 토양 내 서식하며 식물의 뿌리를 가해한다. 이 병원균은 30과 63속 170종 이상의 식물에 감염을 일으키며 [6], 특히, 사과, 배, 자두, 살구, 포도 등의 과수에 큰 피해를 주는 것으로 알려져 있다 [7]. 이 병은 R. necatrix에 의하여 뿌리가 부패하고 점진적으로 기주식물의 활력이 저하되며, 잎이 시들고 마르게 되어 결국 고사하게 된다. 감염된 수목 뿌리의 표면에서 R. necatrix의 백색 균사체가 관찰되고, 나무의 수피와 목질부 사이에 부채모양의 균사체가 발달한다 [8].

Bacillus 속의 많은 종은 다양한 병원균에 대한 생물학적 방제제로서 잠재력을 가지고 있다 [9]. B. thuringiensis C25 균주는 Proteases, β-1,3-glucanase, Chitinase와 같은 다양한 세포벽 분해 효소의 활성을 나타내며, 식물에 주요 병원균인 Sclerotinia minor와 S. sclerotiorum [10], Ciboria shiraiana [11]의 균사생장을 억제하는 것으로 알려져 있다. 본 연구에서는 R. necatrix의 억제효과와 균사의 세포벽 분해에 관여하는 B. thuringiensis C25 균주의 게놈서열 분석과 총 5,863 개의 유전자를 동정하였다. 또한 B. thuringiensis C25 균주의 전장 유전체 정보에서 주요 세포벽 분해효소에 의한 균사의 생장억제 효과와 주요 세포벽 분해효소의 작용 기작을 분석하였다.

공시균주 B. thuringiensis C25와 R. necatrix 공배양 및 전자현미경 검경

B. thuringiensis C25 (KACC 90242)와 R. necatrix (KACC 40168, 40445) 균주는 농촌진흥청 농업유전자원센터에서 분양 후 실험에 이용하였다.

B. thuringiensis C25 균주는 액체 LB (Luria bertani) 배지에서 30°C, 200 rpm 으로 24시간 배양하였다. B. thuringiensis C25 균주가 포함된 현탁액을 식물병원성 균류인 R. necatrix와 공배양하기 위하여 50 ml conical centrifuge tubes에 20 μL씩 분주하였다. 분주한 tube에 LB액체배지를 25 ml 채우고 30°C, 200 rpm으로 30분간 B. thuringiensis C25를 미리 배양하였다. 이 배지에 PDA (Potato.dextrose agar) 배지에서 5일간 배양된 R. necatrix균사를 내경 8 mm 크기로 천공하여 접종하였다. R.necatrix를 접종하지 않은 B. thuringiensis C25 배양액을 대조군으로 사용하였다.

B. thuringiensis C25와 Enterobacter sp. C5에 의한 R. necatrix 균사에 주는 영향을 알아보기 위하여

PDA배지에서 공배양 하였다. 전자현미경 촬영을 위해 공배양한 PDA배지에서 R. necatrix의 균사를 채취하였고, 채취한 시료는 2.5% glutaraldehyde에 전고정을 하며 보관한 후 0.1 M Phosphate Buffer로 10분씩 2회 씻어낸 뒤 0.1% Osmium tetroxide로 후고정을 하였다. 후고정이 끝난 시료는 30%, 50%, 70%, 80%, 90%, 95% 에탄올에 10분씩 1회, 그리고 100% 에탄올과 Isoamylacetate에 10분씩 2회 탈수한 후 백금으로 코팅하여 전계방출형 주사전자현미경(LEO-1530, CarlZeiss, Germany)으로 검경하였다.

RNA 추출 및 cDNA 합성

대조군과 R. necatrix를 처리한 B. thuringiensis C25는 0시간, 4시간, 8시간 그리고 12시간 후 시료를 채취하였다. 배양된 B. thuringiensis C25 배양액을 10분 동안 8000 rpm에서 원심분리하여 5 ml를 채취하였고, RNA 추출까지 −80℃에서 보관하였다. RNA의 추출은 TRIzol reagent (Invitrogen, USA)를 사용하였다. cDNA는 PrimeScript 1st strand cDNA Synthesis Kit (TakaRa Clonetech, Japan)를 사용하여 제작하였다. 제조사의 메뉴얼에 따라 mRNA 1.0 μg을 주형으로 Template RNA Primer Mixture를 제조한 후 65°C에서 5분간 반응시키고 reaction mixture을 제작하여 42°C에서 1시간 반응시켰다.

qRT-PCR 분석

B. thuringiensis C25에서 세포벽 분해 효소 (cell wall degrading enzymes, CWDEs) 유전자인 ChiA, B, 그리고 Glycos_transf_2의 발현을 실시간 중합효소 연쇄반응 (Quantitative real-time PCR)으로 분석하였다. CWDEs의 발현량 분석을 위한 내부 대조구는 16S rRNA gene를 사용하였다. 1 μl의 cDNA를 각각의 25 μl 반응액에서 주형으로 사용하였고, 반응액은 10 μl TOPreal qPCR 2X PreMIX (Enzynomics, Korea) 및 1 μl의 각 primer로 구성되었다. 유전자의 증폭은 95°C에서 10분 처리 후 95°C에서 10초, 53°C에서 20초, 그리고 72°C에서 20초를 40회 반복하였다. 분석을 위해 사용한 프라이머는 ChiA (Forward - TGT TCA AGG CGG TTA TAG/ Reverse - TCT GCA GTA CCT TGA TTG), ChiB (Forward - GGA ATA TCC GGG CGT TGA A/ Reverse - TGC ACC TGA AGC GAT TGT), Glycos_transf_2 (Forward - CAT TCG TCC TAC CAA CC/ Reverse - GAT CCG TCA TCC ACA AC), 16S rRNA (Forward - CCC TTG ATC TTA GTT GCC AT/ Reverse - TTA CTA GCG ATT CCA GCT TC)를 사용하였다.

전장 유전체 유전자 동정 및 COG 분석

유전자의 암호화 부위 (CDSs)를 동정하기 위하여 조립된 contigs로부터 Glimmer v3.02 [12] 사용하였고, open reading frames (ORFs)을 얻었다. 이 ORFs는 모든 종에 대한 NCBI의 Non-redundant protein database(nr)에 대해 Blastall [13]을 사용하여 검색하였다. GO annotation은 BLAST 결과를 최 적으로 분석하는 Blast2GO software [14]에 의하여 각 ORFs를 할당하였다. 또, ribosomal RNAs와 transfer RNAs는 RNAmmer1.2 [15] 및 tRNAscan-SE1.4 [16]를 사용하여 예측하였다.

결과 및 고찰

길항미생물의 생물학적 이용은 식물병을 억제하는 다양한 메커니즘을 가지고 있다. 특히 병원성균류의 세포벽을 분해하는 Chitinase와 같은 세포벽 분해효소를 생산하는 것이 보고되었다[17]. B. thuringiensis는 다양한 식물 병원성균류의 생물학적 방제에 효과적이며 [18], Enterobacter sp.의 여러 균주들도 많은 식물 병원성균류에 대하여 길항효과가 있는 것으로 알려져 있다 [19]. 다년생 과수의 뿌리에 감염되어 큰 피해를 입히는 진균 R. necatrix 에 의해 발병하는 흰날개무늬병의 효과적인 생물학적 방제를 위해 병원균의 세포벽 분해효과가 있는 것으로 알려진 길항 미생물 B. thuringiensis C25 균주와 Enterobacter sp. C5 균주를 이용하여 R. necatrix 균사와 대치배양하여 성장억제 효과를 비교하였다. B. thuringiensis C25는 R. necatrix KACC 40168의 균사생장을 약 68%, R. necatrix KACC 40445의 균사생장을 약 45% 감소시켰으며, Enterobacter sp. C5는 R. necatrix KACC 40168의 균사생장을 약 58%, R. necatrix KACC 40445의 균사생장을 약 33% 감소시켰다. B. thuringiensis C25와 Enterobacter sp. C5균주 모두 R. necatrix 균사생장을 억제하였으 며, B. thuringiensis C25는 Enterobacter sp. C5 보다 R. necatrix의 균사생장 억제 효과가 높은 것을 확인하였다 (Fig. 1). Shrestha 등 [10] 은 B. thuringiensis C25와 Enterobacter sp. C5는 식물에 균핵병을 일으키는 S. minor와 S. sclerotiorum의 균사생장 억제 효과가 높은 균주로 보고하였다. 또한 B. thuringiensis C25는 mulberry (Morus australis L.)에서 팝콘병을 일으키는 Ciboria shiraiana의 균사생장의 억제 효과가 C5 보다 높았다 [11]. 이러한 현상들은 B. thuringiensis C25균주의 생물학적 방제효과가 광범위하게 있을 수 있음을 보여주고 있다.

R. necatrix 의 균사생장 억제 효과가 어떠한 기전으로 일어났는지를 확인하기 위해 B. thuringiensis C25와 R. necatrix KACC 40445를 공배양하여 이를 주사전자 현미경으로 균사의 형태를 검경하였다 (Fig. 2). R. necatrix KACC 40445 균사의 표면은 매끈하였으며, 균사의 표면에 둥근 돌기가 관찰되었다. B. thuringiensis C25와 공배양한 R. necatrix KACC 40445 균사의 표면에서는 B. thuringiensis C25가 관찰되었으며, 균사의 표면은 분해되어 거칠어졌고, 균사의 일부분의 상처와 균사의 구조가 붕괴되는 현상이 관찰되었다 (Fig. 2). 식물병원 균류인 Colletotrichum sublineolum와 Pythium sp.도 키틴 분해력이 높은 Streptomyces 속 균주에 의하여 균사의 표면이 매우 거칠어지면서 생장 억제 효과가 나타남이 보고되었다 [20]. B. thuringiensis C25균주는 S. minor의 균사 표면을 파열시켜 균사를 수축시켰다 [10]. 이러한 결과들과 함께 고찰할 경우 B. thuringiensis C25 균주는 R. necatrix KACC 40445 균사의 표면을 세포벽 분해를 통해 거칠게 한 것으로 예상되며, 이러한 결과들이 궁극적으로 균사의 수축 및 파열을 유도함으로써 생장 억제 효과가 있는 것으로 판 단된다.

B. thuringiensis C25균주의 길항효과는 진균의 세포벽 분해능력이 높기 때문에 일어난 것으로 판단된다. 이에 다양한 유용 유전자들을 동정하기 위해 B. thuringiensis C25균주의 염기서열에 존재하는 유전자들의 기능학적 분석을 진행하였다. 본 연구팀에 의해 2017년 보고된 B. thuringiensis C25균주의 5,308,062 bp Chromosomal DNA와 308,946 bp Plasmid DNA [21]에 존재하는 GC 영역, 5,350개 Protein-coding gene, rRNA, tRNA들의 위치를 circos plot을 통해 도식화 하였다(Fig. 3A, 3B). 이후 B. thuringiensis C25 게놈에 존재하는 5,350개 유전자들의 기능을 COG (Clusters of orthologous genes)에 기초하여 분류하였다 (Fig. 4A). 이들 유전자들은 기능이 명확하지 않은 functional unknown 486개 유전자, general function prediction only 415개 유전자, Amino acid transport and metabolism 414개 유전자, transcription 372개 유전자, Cell wall/membrane/envelope biogenesis 345개 유전자, Translation, ribosomal structure and biogenesis 334개 유전자, Carbohydrate transport

and metabolism 325개 유전자, Inorganic ion transport and metabolism 276개 유전자, Replication, recombination and repair 245개 유전자, Energy production and conversion 239개 유전자, Signal transduction mechanisms 238개 유전자, Posttranslational modification, protein turnover, chaperones 220개 유전자, Coenzyme transport and metabolism 197개 유전자, Lipid transport and metabolism 172개 유전자, Defense mechanisms 168개 유전자, Secondary metabolites biosynthesis, transport and catabolism 163개 유전자, Nucleotide transport and metabolism 136개 유전자, Cell cycle control, cell division, chromosome partitiong 96개 유전자, Mobilome: prophages, transposons 66개 유전자, Signal transduction mechanisms; Transcription 61개 유전자, Intracellular trafficking, secretion, and vesicular transport 50, Cell motility 45개 유전자 등으로 분류되었다 (Fig. 4A).

위 유전자의 기능학적 분류를 통해 세포벽 분해효소 (CWDEs) Chitinase를 암호화하는 유전자인 ChiA, B와 Glyscosy transferase를 암호화하는 Glycos_transf_2를 동정하였다. B. thuringiensis C25에 의한 R. necatrix세포벽 분해 현상이 (Fig. 2) 동정된 CWDE유전자들의 발현증대에 의해 나타나는지를 qRT-PCR 실험법을 통해 확인하였다 (Fig. 4B). R. necatrix KACC 40445 균사와 공배양시 B. thuringiensis C25의 ChiA는 접종 18시간 후 약 18배, ChiB는 접종 12시간 후 약 21배, Glycos_transf_2는 18시간 후 약 42배로 발현량이 증가되는 것이 확인되었다 (Fig. 4B). 이러한 결과를 바탕으로 진균 R. necatrix 에 의해 B. thuringiensis C25의 CWDEs의 전사체의 발현이 유도되고, 결과적으로 R. necatrix의 균사생장의 억제, 균사표면의 파열 및 수축이 일어났음을 판단할 수 있다.

토양속 식물의 근권은 식물병원성 균류 뿐만 아니라 수많은 유용 미생물들이 공존하며 살아가는 생태공간이다. 특히 식물의 생장에 이득을 제공하는 미생물들 (BCAs)는 병원성 미생물들과 생리, 생태적 경쟁, 기생, 그리고 포식 등과 같은 메커니즘을 통하여 식물병원성 균류의 생장을 억제하는 것으로 보고되었다 [22]. 본 연구는 식물의 생장을 촉진하고 식물 병원성 진균의 생장을 억제하는 것으로 보고된 B. thuringiensis C25의 세포벽 분해효소 유전자들의 동정 및 이들의 역할을 보고하였다. 특히 R. necatrix 진균과의 공배양시 구명되지 않은 신호에 의해 B. thuringiensis C25의 세포벽 분해효소 유전자들의 발현이 빠르게 유도되고 있음을 확인하였다. 이러한 결과들은 다양한 근권 유용 미생물들이 어떻게 식물 유해 미생들의 생장을 억제하는지에 대한 분자 메커니즘을 이해하는데 많은 도움이 될 것으로 판단된다. 또한 본 연구의 기내 실험을 통하여 확인된 식물의 뿌리에 흰날개무늬병을 일으키는 R. necatrix의 균사생장을 억제하는 B. thuringiensis C25균주는 생물학적 방제에 이용할 수 있는 우수한 잠재력을 지니고 있는 것으로 판단된다.
